US economy grew at 1.7 percent rate in 2nd quarter

WASHINGTON (AP) ? The U.S. economy grew at a 1.7 percent annual rate in the April-June quarter, boosted by slightly stronger consumer spending and greater exports.

The Commerce Department said Wednesday that growth was marginally better than its initial estimate of 1.5 percent.

Economists expect some improvement in growth in the second half of the year after seeing more positive data in July. But most believe the economy will keep growing at a subpar rate of around 2 percent.

Growth at or below 2 percent is not enough to lower the unemployment rate, which was 8.3 percent in July. Most expect the unemployment rate to stay above 8 percent for the rest of this year.

A weak economy and high unemployment could hurt President Barack Obama re-election chances and bolster Republican candidate Mitt Romney's campaign.

The report on economic growth measures the gross domestic output, the country's total output of goods and services. It measures everything from the purchase of restaurant meals to construction of highways and bridges. The report Wednesday was the government's second look at GDP for the spring quarter. There will be a third and final estimate of second quarter GDP released next month.

The third quarter began with some promise.

Employers created 163,000 jobs in July, the most since February. Also in July, consumers stepped up retail spending, factories produced more goods and the housing recovery continued with increases in both new and previously occupied homes.

The upward revision to second-quarter growth was largely because consumers spent at a slightly faster pace than first estimated. Consumer spending grew a 1.7 percent rate, better than the 1.5 percent initial estimated. Exports, which add to growth, were also stronger, growing at a 6 percent rate.

Government spending, which has been a drag on growth for the past two years, contracted again in the second quarter. But the decline at an annual rate of 0.9 percent was less than the initial estimated drop of 1.4 percent. That reflected a much smaller dip in defense spending than first estimated.

All of the changes boosted economic output by $6.5 billion more than previously estimated, leaving total GDP at $13.56 trillion, after adjusting for inflation, in the second quarter.

    Monogamy and the immune system: Differences in sexual behavior impact bacteria hosted and genes that control immunity

    ScienceDaily (Aug. 30, 2012) ? In the foothills of the Santa Cruz Mountains two closely related species of mice share a habitat and a genetic lineage, but have very different social lives. The California mouse (Peromyscus californicus) is characterized by a lifetime of monogamy; the deer mouse (Peromyscus maniculatus) is sexually promiscuous.

    Researchers at the University of California Berkeley recently showed how these differences in sexual behavior impact the bacteria hosted by each species as well as the diversity of the genes that control immunity. The results were published in the May 2012 edition of PLoS One.

    Monogamy is a fairly rare trait in mammals, possessed by only five percent of species. Rarely do two related, but socially distinguishable, species live side-by-side. This makes these two species of mice interesting subjects for Matthew MacManes, a National Institutes of Health-sponsored post-doctoral fellow at UC Berkeley.

    Through a series of analyses, MacManes and researchers from the Lacey Lab examined the differences between these two species on the microscopic and molecular levels. They discovered that the lifestyles of the two mice had a direct impact on the bacterial communities that reside within the female reproductive tract. Furthermore, these differences correlate with enhanced diversifying selection on genes related to immunity against bacterial diseases.

    Bacteria live on every part of our bodies and have distinctive ecologies. The first step of MacManes project involved testing the bacterial communities that resided in the vaginas of both species of mice -- the most relevant area for a study about monogamous and promiscuous mating systems.

    Next, MacManes performed a genetic analysis on the variety of DNA present, revealing hundreds of different types of bacteria present in each species. He found that the promiscuous deer mouse had twice the bacterial diversity as the monogamous California mouse. Since many bacteria cause sexually transmitted infections (like chlamydia or gonorrhea), he used the diversity of bacteria as a proxy for risk of disease. Results of the study were published in Naturwissenschaften in October 2011.

    But this wasn't the end of the exploration.

    "The obvious next question was, does the bacterial diversity in the promiscuous mice translate into something about the immune system, or how the immune system functions?" MacManes asked.

    MacManes hypothesized that selective pressures caused by generation after generation of bacterial warfare had fortified the genomes of the promiscuous deer mouse against the array of bacteria it hosts.

    To find out, he sequenced genes related to immune function of the two mice species and compared each species' versions of one important immunity gene, MHC-DQa. Some forms of genes (alleles) are better at recognizing different pathogens than others. If an individual has only a single common allele, it may only recognize a limited set of bacterial pathogens. In contrast, if an individual has two different alleles it may recognize a more diverse set of bacterial pathogens, and thus be more protected against infection.

    Based on a comparison of the two species' genotypes he confirmed that the promiscuous mice had much more diversity in the genes related to their immune system.

    "The promiscuous mice, by virtue of their sexual system, are in contact with more individuals and are exposed to a lot more bacteria," MacManes said. "They need a more robust immune system to fend off all of the bugs that they're exposed to."

    The results, published in PLoS One, match findings in humans and other species with differential mating habits. They show that differences in social behavior can lead to changes in the selection pressures and gene-level evolutionary changes in a species.

    Motivated by this result, MacManes began work on a project that looked to understand the genetics of a far more complex behavior -- whether to stay at home with relatives, or to disperse to a new burrow.

    Scientists have been sequencing and exploring the genome for more than a decade. For much of this time, studies have been limited to the most common and well-known species: humans, lab-mice, and fruit flies. But in recent years, as the cost of sequencing has dropped and the methods of exploring genomic information have improved, researchers have begun to analyze other less traditional organisms.

    MacManes project was one of the first studies to use next-generation gene sequencing and high performance computers to assess the influence of behavior on genes in a non-model species.

    "This is a field that people have always been interested in, but the tools hadn't existed yet for people to really understand how complex the mechanisms were," MacManes said.

    Next-generation sequencing determines the order of the nucleotide bases in a molecule of DNA by breaking the double helix into short fragments and rapidly analyzing thousands of chunks at a time. Once hundreds of millions of genetic snippets have been read out by a DNA sequencer, they must be assembled into a single genome, or mapped to a reference genome, and compared to other genetic sequences to be useful.

    "The sequencing is something that you can do in any molecular biology lab -- that's easy," MacManes said. "But when you try to do an analysis of the data, you get back something like several billion base pairs of data. How to actually analyze the data is the real issue."

    As a National Science Foundation (NSF) graduate research fellow, MacManes learned that researchers could access NSF supercomputers through the Extreme Science and Engineering Discovery Environment (XSEDE) to analyze datasets too big for their university laboratory clusters. Once he had his sequences, MacManes turned to the Texas Advanced Computing Center (TACC) at The University of Texas at Austin, a lead partner in XSEDE and home to the Ranger supercomputer.

    "When we first started using Ranger, it was a breakthrough moment for us," he said. "We had the data set, but we didn't have any way to do anything with it. Ranger was really our first real chance at analyzing this data. "

    The alignment and analysis that MacManes accomplished on Ranger in a few weeks would have taken years with his local resources. It organized the data so MacManes could find insights about the relationship between genes and behavior.

    "The ability to isolate and compare genetic differences related to social behavior using advanced computing is a fascinating application of emerging technologies," said Jennifer Verodolin, a researcher specializing in social rodents at the National Evolutionary Synthesis Center in Durham, North Carolina. "We often see individual and population-level social and mating differences within the same species. While ecological factors are linked to this variation, these sophisticated new tools will now allow us to see the genetic signature of how natural selection has shaped behavior."

    Mating systems, and social systems more broadly, are important to basic evolutionary biology, MacManes asserted. "The things an animal does, the way it behaves, and who it interacts with, are important to natural selection. These factors can cause immunogenes to evolve at a much faster rate, or slower in the case of monogamous mice. That connection is important and probably under-recognized."

    Monogamy and promiscuity are only one of a variety of social behaviors that are thought to influence gene expression. MacManes' current research involves analyzing gene expression in the hippocampus brain region of tuco tucos (a sort of South American gopher) who live together in social groups and others who live independently. He is hoping to find what differentiates the social animals from the loners and what impact this change in their behavior has on their genetic profile.

    "Now that we have these new sequencing technologies, people are going to be really interested in looking at the mechanisms that underlie these behaviors," MacManes said. "How might genes control what we do, and how we behave? We're going to see an explosion in these studies where people start to understand the very basic genetic mechanism for all sorts of behaviors that we know are out there."

    Police said Monday that they've found no evidence to support area residents' claims that they'd spotted a big cat prowling the countryside near the idyllic village of St. Osyth, in the southeastern English county of Essex.

    Sunday's reported sightings alarmed many of the village's 4,000 people, and authorities sent about 40 officers, tranquilizer-toting zoo experts, and a pair of heat-seeking helicopters to the area in an effort to find the beast.

    But a police spokeswoman said that, after an extensive search, "we've found no evidence" of a lion. The creature spotted Sunday night may have been a large domestic cat or a wildcat, she added.

    So does that mean there never was any lion?

    The official, who spoke on customary condition of anonymity, demurred, noting that the people interviewed by police were convinced they'd spotted a lion. That aside, she said, "we've stopped searching for it."

    It seems the mysterious "Essex Lion" will join a number of other mythical beasts that at times appear and then disappear into Britain's forests and seaside ? particularly in the dead of summer, when journalists struggle to fill papers and news bulletins.

    The best-known mystery big cat in Britain was the "Beast of Bodmin," a panther that was allegedly spotted so many times that it prompted a government probe into the matter. The 1995 investigation concluded there was no evidence of exotic large cats roaming the nation's countryside.

    In 2011, there was the Hampshire White Tiger, whose alleged appearance near a sports field stopped a cricket game and led to a police alert (the tiger turned out to be a stuffed toy).

    And in 2007, the British media went wild over a man who claimed to have photographed a great white shark off the coast of Cornwall, in southwestern England. The man, a bouncer, later admitted that the pictures were actually taken while on vacation in South Africa, adding that he couldn't believe anyone had been foolish enough to take the hoax seriously.

    New wave of technologies possible after ground-breaking analysis tool for nanometer devices developed

    ScienceDaily (Aug. 26, 2012) ? The nuclear magnetic resonance apparatus -- developed by the University's Department of Physics and Astronomy -- will allow for further developments and new applications for nanotechnology which is increasingly used in harvesting solar energy, computing, communication developments and also in the medical field.

    Scientists can now analyse nanostructures at an unprecedented level of detail without destroying the materials in the process, a limitation researchers across the world faced before the Sheffield experts' breakthrough.

    Dr Alexander Tartakovskii, who led a team of researchers, said: "We have developed a new important tool for microscopy analysis of nanostructures. In the very tiny quantities of matter used in nanostructures the behaviour of electrons and photons is governed by new quantum effects, quite different from what happens in bulk materials. This makes them attractive for various new technologies.

    "Development requires careful structural analysis, in order to understand how the nanostructures are formed, and how we can build them to enhance and control their useful properties. Existing structural analysis methods, key for the research and development of new materials, are invasive: a nanostructure would be irreversibly destroyed in the process of the experiment, and, as a result, the important link between the structural and electronic or photonic properties would usually be lost. This limitation is now overcome by our new techniques, which rely on inherently non-invasive nuclear magnetic resonance (NMR) probing."

    The results open a new way of nano-engineering, a full characterisation of a new material and new semiconductor nano-device without destroying them meaning more research and development and device fabrication processes.

    Dr Tarakovskii added: "We have developed new techniques which allowed unprecedented sensitivity and enhancement of the NMR signal in nanostructures. Particular nanostructures of interest in our research are semiconductor quantum dots, which are researched widely for their promising photonic applications, and potential for the use in a new type of computer hardware employing quantum logic.

    "The result of our experiments was quite unexpected and changed our understanding of the architecture of these nanomaterials: we learned new information about the chemical composition of quantum dots, and also how atom alignment inside the dots deviates from that of a perfect crystal. Importantly, many more measurements of optical and magnetic properties can be done on the same quantum dots which have undergone the NMR probing."

    The development of the new techniques and all experimental work was carried out by Dr Evgeny Chekhovich in the group of Dr Alexander Tartakovskii at the Department of Physics and Astronomy in Sheffield. Quantum dot samples used in this work have also been fabricated in Sheffield, in the EPSRC National Facility for III-V Semiconductor Technology.

    Last year I had the pleasure of reviewing the Onkyo TX-NR609 AVR (Home Theater, August 2011), which offered a boatload of features, including seven channels of amplification, firstrate video processing, THX-Select certification, and many of the goodies found on the flagship products for the attractive price of $599. When I was done with my audition, I gladly gave the product Top Pick status and recommended it for anyone looking for near-flagship performance on a tight budget.

    This time, I?m taking a look at the $499 Onkyo TX-NR414 5.1-channel network A/V receiver, a new 400 Series model added to the company?s lineup for 2012. THX-Select certification still starts with the 600 Series in the TX-NR616, which now carries a price tag of $699. At $599 list, where the old TX-NR609 used to reside, you?ll find the TX-NR515, which drops power output from 100 to 80 watts per channel (in stereo) and gives up the THX moniker but retains the excellent Marvell Qdeo video processor offered in the TX-NR616. Stepping down to the TX-NR414, you mainly give up two channels of amplification and video processing but retain the TX-NR515?s networking, extensive HDMI connectivity, and 80-watts-per-channel power output along with Onkyo?s proprietary WRAT (Wide Range Amplifier Technology) and the clean, natural sound it delivers.

    When you get into AVR shopping, comparing products at the same list price from different manufacturers can get complicated, especially so with the 2012 crop. Onkyo?s suggested retail prices are up across the line this year, and some of Onkyo?s chief competitors are no longer discounted the way they once were. Instead, the manufacturer suggested prices reflect the actual sale price (or something closer to it), while Onkyo?s street prices continue to have a larger spread relative to MSRP. The TX-NR414, despite its $499 list, can be found online, as of this writing in early June, for $300 or less and should rightly be compared to products in that budget price range.

    Not surprisingly, you give up a number of frills at this price level that we?ve come to expect in more expensive models. There?s no Audyssey auto setup or EQ programs to assist you in setting up the AVR in your room, and no THX Loudness Plus, Audyssey Dynamic Volume, or Dynamic EQ modes for low-volume listening. There is an Onkyo Late Night mode to compress the dynamic range of soundtracks, although it only works on Dolby Digital and Dolby TrueHD tracks and not with the many flavors that DTS offers. Like most receivers in its class, the TX-NR414 doesn?t have a video processor chip, which means it cannot transcode analog video from non-HDMI source components to the HDMI output. This is no problem if all your A/V sources have HDMI outputs, although it makes connection to your display more complicated if you have older legacy sources with only composite or component video outputs. In that case, you?ll need to also run a composite or component video cable to the display along with HDMI. Thankfully, our video tests confirmed that the Onkyo did pass the corresponding video signals unmolested to the display without clipping or distortion, something we don?t always see.

    Onkyo TX-NR414 A/V Receiver

    What you do get at this price is a good, basic A/V receiver with plenty of HDMI connectivity and some nice added perks. To begin, this is a network-connected receiver that offers a commendable mix of cloud-based streaming services. It is DLNA certified and Windows 7 compatible. Not only can the unit stream audio from your home computer in virtually every popular music format-including WMA lossless and FLAC-the AVR offers access to Internet radio channels from Pandora, Slacker, Sirius XM, Lastfm, and vTuner, plus cloud-based music streaming from Rhapsody, MP3tunes, Spotify, and AUPEO!. Furthermore, the Internet connectivity has the added benefit of allowing the AVR to link to Onkyo?s servers for firmware updates. The network connection also facilitates the Onkyo Remote app, and then there?s something on board called InstaPrevue, which I?ll talk more about later.

    The TX-NR414 weighs in at 19 pounds, about average for this class of receiver. The front panel includes direct switching to each input, a dimmable display, a headphone jack, analog stereo and composite inputs, as well as a USB port for direct digital connection of an iPod/iPhone, a USB mass storage device loaded with music files, or Onkyo?s optional Wireless LAN adapter (UWF-1).

    The rear panel has six HDMI 1.4a inputs, one HDMI output (with Audio Return Channel), two component video inputs (one output), four composite video inputs (one output), dual TosLink and coaxial digital inputs, five stereo analog inputs, an Ethernet jack, and a non-detachable power cord. With only five onboard amplifiers, there?s obviously no powered Zone 2 audio option, but Zone 2 RCA outputs are included so you can add a stereo amp for speakers in a remote room or on a patio.

    Setup and User Interface
    Since there is no automatic audio setup program, I went old school and calibrated the audio with a RadioShack SPL meter. I?ve memorized my speaker distances due to frequent equipment swap-outs, so I had the audio setup completed within 5 minutes. Fortunately, Onkyo still has the easiest to learn menu systems in the business, and I had all of my sources configured in no time at all.

    Simplifying genetic codes to look back in time

    ScienceDaily (Aug. 24, 2012) ? Tokyo Institute of Technology researchers show simpler versions of the universal genetic code can still function in protein synthesis. In addition to understanding early primordial organisms, the research could lead to applications preventing non-natural genetically modified materials from entering the natural world.

    Daisuke Kiga and co-workers at the Department of Computational Intelligence and Systems Science at Tokyo Institute of Technology, together with researchers across Japan, have shown that simpler versions of the universal genetic code, created by knocking out certain amino acids, can still function efficiently and accurately in protein synthesis [1].

    The researchers conducted experiments altering the genetic code in a test tube. They removed the amino acid tryptophan and discovered that the resulting simplified code could still generate proteins as before.

    By knocking out individual amino acids and observing the effects, scientists will be able to understand how early primordial organisms may have functioned and evolved. There will be also numerous applications for simplified genetic strains in laboratory experiments, which could potentially prevent non-natural genetically modified materials from entering the natural world.

    Background and future developments

    Daisuke Kiga and co-workers of the Department of Computational Intelligence and Systems Science at Tokyo Institute of Technology, together with researchers across Japan, have shown that simpler versions of the universal genetic code -- created by knocking out certain amino acids -- can still function efficiently and accurately in protein synthesis. The researchers conducted cell-free experiments altering the genetic code.

    All current life forms on Earth have 20 amino acids in their genetic code. However, scientists believe that this was not always the case, and that organisms evolved from simpler genetic codes with fewer amino acids. Amino acids are linked in accordance with codons -- a 3-letter combination of the four base nucleotides (G, A, T and C) in a genetic code. There are 64 possible codons, and so most amino acids are produced by several different codons, except for tryptophan and methionine, which are generated by just one codon each. Tryptophan is thought to be the most recent amino acid to become part of the universal genetic code.

    Kiga and his team took the codon for tryptophan, and reassigned it to code for the amino acid alanine instead. They discovered the resulting simplified code could still generate proteins as before. The researchers also reassigned another codon originally for the amino acid cysteine and replaced it with serine. This simplified code without cysteine was able to synthesize an active enzyme.

    By knocking out individual amino acids and observing the effects, scientists will be able to understand how early primordial organisms may have functioned and evolved. There are also numerous applications for simplified genetic codes in laboratory experiments and clinical trials.

    Before emergence of the current universal genetic code, primitive organisms that may have used only 19 amino acids could benefit from horizontal gene transfer, where cells transfer genetic material between one another. This is a key method used by bacteria to develop resistance to drugs. An organism with the current universal genetic code for 20 amino acids would have competitive advantages in its ability to synthesize proteins, but could not engage in genetic transfer with the rest of the population. Only when a suitably large gene pool of organisms with 20 amino acids is available could horizontal transfer occur between these life forms and they could then thrive. This implies that organisms with a simpler genetic code could be used as a barrier in laboratory experiments, preventing new genetically modified strains from escaping to the natural world.
